Bayern midfielder Toni Kroos' second-half effort was cancelled out by Mario Gotze shortly after as both sides came away from the Allianz Arena with a share of the spoils.
Weidenfeller made some world-class saves late on to deny the Bavarians victory, and Heynckes is nonplussed as to how the 32-year-old has not broken into the German national team.
"I have got to say that Weidenfeller made some fantastic saves," said the 67-year-old.
"And I would like to say that I don't know what the lad has got to do to play for the national team, and I have to say that very clearly today."
Dortmund coach Jurgen Klopp also sang the praises of his stopper, but refuted the notion that his troops were lucky to escape with a draw.
"Both sides gave it everything," Klopp told Sky.
"Roman kept hold of the result for us, but overall I think it was a good performance from us and Bayern, and a draw is therefore fine for us."
