The defender picked up an ankle injury during Monday's FA Cup victory over Reading, while he has already been ruled out of this weekend's Premier League clash against Queens Park Rangers.
The Red Devils also face Norwich the following weekend, three days before the titanic European Cup encounter, and Ferguson is doubtful over Jones' inclusion in any of those three matches.
The Scot said: "We are working very hard. He has an outside chance for Madrid - but no more than that.
"He is a young man who went into a tackle too brave and was a bit off-balanced.
"He certainly won't be fit for the weekend."
United welcome Madrid to Old Trafford on Tuesday, 5 March, for the return-leg, having earned a precious away goal following the 1-1 draw at the Santiago Bernabeu last week.
