Mourinho has been highly criticised for his selection policies in recent weeks, after the Portuguese manager dropped Iker Casillas to the bench and overhauled his defence, starting Michael Essien, Raphael Varane, Ricardo Carvalho and Alvaro Arbeloa.
Ronaldo came to the defence of his countryman and manager following his hat-trick in the Copa Del Rey round of 16 second leg against Celta Vigo.
"I know him and he is a great professional. He is in charge and we have to respect his decisions," he told realmadrid.com.
The 27-year-old was keen to reiterate his happiness in the Spanish capital.
"I have to thank the fans, they are with the team. I am very happy about that. When people support me I feel better, more motivated and happy and also play better," he added.
"I said it two weeks ago, I'm very happy. Not only in our own stadium, away too, and it motivates me to do better."
