Second-half goals from Nani and Javier Hernandez saw the Red Devils oust Reading despite Jobi McAnuff's attempted late comeback.
Jones, though, had left Old Trafford on crutches in the first half after a collision with McAnuff - with Nani coming on as his replacement.
Sir Alex Ferguson was unsure of the extent of the injury but admitted he was unlikely to return for this weekend's Premier League clash with Queen's Parks Rangers.
After the match Ferguson said: "We'll have to assess it in the morning.
"It's an ankle injury obviously so I'd imagine he'll not be ready for Saturday anyway.
"But we'll see what he's like after that."
United will now host either Middlesbrough or Chelsea in the next round of the FA Cup.
