Ferguson was earlier in the week charged with misconduct by the FA for remarks he made following United's 1-1 draw away to Tottenham on January 20.
He aimed disparaging remarks towards linesman Simon Beck, after the Scot felt his side were denied a penalty last weekend.
The 71-year-old labelled the official's performance as "shocking", with the Red Devils supremo then bringing up a previous Beck performance in a Premier League game with Chelsea in 2010.
"Sir Alex Ferguson has denied an FA charge of misconduct in relation to post-match media comments made following Manchester United's game at Tottenham Hotspur on Sunday 20 January 2013," said the FA in a statement.
"It is alleged the Manchester United manager breached FA Rule E3 in that he implied that the match official was motivated by bias.
"Ferguson has requested a paper hearing, the date of which will be set in due course."
