The Belgium International limped off in the first half at the Brittania Stadium and it took nearly 7 minutes to replace him while the City medical staff pondered whether or not he could continue.
Despite the injury to their talismanic centre-back, City still managed to overcome the Potters, stand-in captain Pablo Zabaleta sealing their passage into the fifth round with a tidy finish in the dying embers of the game.
Assistant Manager David Platt said: "I think we'll lose Vincent Kompany for a little while. It's too early to say how long he will be out but he has a slight pull on his calf and will miss the midweek game."
The defender will miss City's clash with lowly Queens Park Rangers at Loftus Road on Tuesday and is a doubt for next Sunday's visit of Liverpool.
