The 26-year-old striker sustained an ankle injury in United's 3-2 win over Aston Villa last weekend, which ruled him of England's friendly with Sweden in Stockholm Wednesday.
Rooney was once again absent as the Red Devils slipped to a surprise 1-0 defeat at Norwich on Saturday, although Ferguson revealed it was due to illness rather than injury.
The England international might make his return on Tuesday as the Premier League giants travel to Turkey looking to consolidate top spot in Group H.
"He's had tonsillitis," the Scot told MUTV. "We hope he'll be in on Sunday - we'll see what he's like then.
"If he does [come in] hopefully we can get him ready for Tuesday."
