Ameobi struck the decisive goal on 64 minutes after Moussa Sissoko was brought down by Metalist goalkeeper Oleksandr Goryainov, although Alan Pardew's side had to rely on a late goalkeeping masterclass from Tim Krul as they hung on for a win in Ukraine.
Newcastle were the dominant force in the opening 25 minutes and Sissoko came close to opening the scoring, when he fired a shot straight at the goalkeeper after a dangerous run.
Metalist fought back and striker Jonathan Cristaldo could have put them ahead twice before half time, as he steered a couple of headers wide from close range.
But after the restart a costly defensive mix-up between Goyainov and Papa Gueye resulted in Sissoko being brought down by the goalkeeper and Ameobi made no mistake from 12-yards.
The home side threw everything at Newcastle in the final 20 minutes of the game but failed to find a way past Krul, who pulled off a string of magnificent saves to deny Cristaldo and substitute Willian.
Newcastle will now play either Anji Makhachkala or Hannover for a place in the quarter-finals of the Europa League.
