After a goalless opening 45 minutes, the fifth-round clash in north London looked to be heading for a replay with both sides unable to break the deadlock.
But Colin Kazim-Richards' 72nd-minute strike put Rovers on the scoresheet, and subsequently through to the next round of the competition, despite the last-ditch efforts of the Gunners.
The Gunners dominated the fifth-round tie from start to finish but wasted a number of chances to take the lead as Rovers keeper Jake Kean made some important blocks, while Gervinho was guilty of missing the target when well positioned.
Tomas Rosicky saw a second-half effort hit the under-side of the bar but Rovers managed to snatch the lead on 72 minutes.
Martin Olsson's shot was parried by Arsenal keeper Wojciech Szczesny, but Kazim-Richards was on hand to slot the ball home at the back post, despite miscuing his effort.
The Gunners pushed for an equaliser and Theo Walcott saw a header saved and Mikel Arteta rifled a shot into the side netting but Blackburn clung on for a famous win and a place in the quarter-finals.
