The 44-year-old had taken time off from the game in December to have an operation on a salivary gland called the parotid, and is now undergoing chemotherapy and radiotherapy.
"The coach, who is following his recuperation treatment, will not be present for the match against Malaga," a Barca spokesman said.
The news means the Catalan giants will be led out by assistant coach Jordi Roura when they welcome Malaga to the Nou Camp on Thursday, with the first-leg score level at 2-2.
Real Madrid are also in action in the cup this week as they travel to Valencia with a 2-0 lead from the first-leg tie last week Tuesday.
