Kostner has been in charge of the struggling Die Wolfe side since Felix Magath handed in his resignation at the end of October.
Wolfsburg find themselves in 15th place in the Bundesliga table with 19 points, just seven clear of the relegation places, with the caretaker-coach losing just three of his nine matches in charge, winning four and drawing the rest.
The 48-year-old Hecking will take over Wolfsburg with immediate effect, leaving his former side with the task of finding a new boss before the Bundesliga reconvenes after the winter break in January next year.
Hecking, who took over the Nuremberg position in 2009, helped Der Club avoid relegation in his first season in charge and lead them to sixth and tenth-placed finishes in the following two seasons.
A statement on Wolfsburg's official website read:"The new head coach of Wolfsburg is Dieter Hecking. Wolfsburg and the 48-year-old have today agreed a deal until 2016.
"The date for the official presentation of the new Wolves coach will be announced in the coming days."
