With the Catalan side already through to the knock-out stages of the European competition, the Argentine started the match at the Nou Camp on the bench.
But with Tito Vilanova hoping to see off the Portuguese club with the tie still evenly poised, he introduced his talisman just after the hour mark.
And with just five minutes of the match remaining, Messi collided with Benfica goalkeeper Artur, but instead of going to ground, he tried to get a shot away and in the process hurt his left knee.
Barca released a statement on their official website: "After beating the offside trap Messi tried to dribble round opposing keeper Artur, who dealt him a blow, but Messi continued with the move.
"After shooting with his left foot the player fell to the ground with pain in his left knee," the statement added.
"The player is now in the Nou Camp dressing rooms being treated by club medical staff."
