The former England captain spent five-and-a-half years with Galaxy, who won league honours last season by also beating Dynamo in the final.
Orange Crush led at the break, but an Omar Gonzalez header and Landon Donovan's penalty put the Californians ahead, with Robbie Keane adding an injury-time penalty to seal the title.
Beckham received a standing ovation when he was subbed late on.
"I am sad that this is the end," said the 37-year-old midfielder after the clash.
"This is a very special place for me and it will continue to be. I am happy to have been part of this club for six years and I am grateful to have been successful for the last four years.
"I may not play here anymore but I remain just as committed to growing this club, this league and this sport."
