Goals from Sofiane Feghouli and Thomas Muller left the teams sharing the spoils but the Bavarian's coach had been hoping for a win after having played against 10 men for much of the game.
Heynckes stated: "Valencia defended very well. We could not find space, which gives us homework for the next match. They played very well, but it was a very even match.
"They showed that their players can play at their best. Bayern can and will improve.
Despite drawing, the result means both Bayern and Valencia are through the first knock-out round with one game to spare after winless Lille broke that run against BATE Borisov, although Heynckes felt his side may have slacked off, knowing they were virtually guaranteed qualification.
He said: "Lille's win tonight might have influenced our performance, which is perhaps why we didn't play at 100 percent."
Valencia playmaker Feghouli says his team played a good game, especially given the difficulties of playing with 10 men.
He said: "When we look at the course of the game, we are very pleased with this result."
