The 27-year-old sustained a blow to his back in City's 2-1 win over Tottenham on Sunday but remained on the field for the rest of the match.
However, the former Arsenal full-back complained of pain after waking up on Monday morning, and following negotiations between the national team and the Premier League champions, Clichy pulled out of Didier Deschamps' squad.
Clichy will be replaced by Bordeaux defender Benoit Tremoulinas.
A statement on the French Football Federation's website read: "After discussion between the doctors of Manchester City and the France national team, Didier Deschamps has accepted the withdrawal of the Manchester City defender.
"The coach has called up Bordeaux's Benoit Tremoulinas to join the group of players called up to play against Italy in Parma."
