The German club felt the Ivorian was not properly registered before taking the field in the last-16 first-leg tie that ended 1-1 following his move from Shanghai Shenhua.
The 34-year-old joined the Turkish side on 28 January after leaving his Chinese club amid claims he had not been paid.
But UEFA released a statement on their website stating that Schalke did not have a case.
European football's governing body said: "Having examined all the documents of the case, the Control and Disciplinary Body decided to reject the protest lodged by Schalke."
The second leg of the tie will take place on 12 March in Gelsenkirchen.
