The victory saw the Black Stars book their place in the quarter-finals as Group B table-toppers, and they will now face Cape Verde, the runners-up of Group A, on Saturday.
The Ghanaians started the tournament off slowly, first being held to a 2-2 draw by DR Congo before battling hard for a 1-0 win against Mali.
The result against the Leopards showed their immense quality and justified their tag as favourites to win the 2013 Africa Cup of Nations.
At a post-match press conference Appiah said the: "There is still room for improvement, we are still a developing team but we are half way through and can do much better.
"I am delighted we have qualified, but it was not easy to do so. Niger was a good team, they defended well. But my players stepped up their performance and that resulted in Niger not coming out as they are used to."
The four-time AFCON winners face the Blue Sharks at the Nelson Mandela Bay Stadium, in Port Elizabeth. Kick-off is at 5pm.
