The north African side scored the first goal after 15 minutes through Saber Khlifa, who plays for French side Évian Thonon Gaillard in the French top flight.
But the lead would only last for six minutes as Gabon hit back through Johan Lengoualama, following some sloppy play at the back.
It was not an entirely convincing display from the Carthage Eagles, but they will have another chance to redeem themselves before the tournament starts, as they face Ghana in their final warm-up game.
Tunisia have been drawn alongside Algeria, Togo and Ivory Coast in Group D.
