The team had gone 77 minutes without a goal, but Ugochukwu Nbonu was on hand to open the scoring before Ahmad Lawan wrapped up the win five minutes from time.
Ahmed Sulaimon managed an 87th-minute consolation for Bakogi Stars, who replaced FC Taraba in the friendly tournament.
The result saw Pillars maintain their 100% record in Group A, having seen off Ranchers Bees 4-1 in the opener on Saturday.
Meanwhile, in Group B, Wikki Tourists and Kaduna United booked their places in the semi-finals after winning their first two matches against Mighty Jets and Ranchers B Team respectively.
The two Premier League sides will now meet on Monday afternoon to determine who emerge winners of Group B.
